I’m no religious scholar [cue dramatic music], but from what I’ve read in the past it is based on a misunderstanding of the story of Onan. Many modern scholars say that the story of Onan (from which the word onanism, referring to masturbation, comes…excuse the pun) refers to God’s punishment for disobedience of his will and not based on the action of jerking off in the desert.

As someone pointed out earlier, it’s not criticism of a faith — it’s a criticism of a church power structure steeped in secrecy, bigotry, sexism and lust for accumulating wealth.
